Timing
This Upgrade Card sets aside a small (command 1) ship before deploying fleets. Then may place that ship at the start of any round.
Official rulings
Unless a card says otherwise, upgrade cards that gain tokens when deployed (ex: Clone Navigation Officer or Parts Resupply) do not gain tokens if equipped to a ship that is deployed after being set aside by Admiral Raddus.

If a ship equipped with Profundity and Kyrsta Agate (Commander) deploys a ship set aside with Profundity and equips Kyrsta Agate (Commander) to the deployed ship, Kyrsta Agate (Commander) may not be used to gain a defense token as the ship has already been deployed before the upgrade has been unequipped and equipped again.

When the ship set-aside using this effect is deployed, it can overlap squadrons. If it does, place those squadrons as if the deployed ship had overlapped them while executing a maneuver.

When determining the fleet point cost of this ship and the ship deployed by this card’s effect at the end of the game, the upgrade cards currently equipped to each ship are counted as part of that ship’s fleet point cost.

While Tracking Fleet Condition, if either the ship with this card equipped or the ship deployed by this card is eliminated from the player’s fleet roster, only the upgrade cards equipped to that ship at the end of the game are eliminated.

Community rulings
Before fleets are deployed, a ship with Profundity equipped may set aside a small ship with a command value of 1. At the start of any round, you may deploy the set aside ship at distance 1. If you do, you may move a Commander upgrade card and/or an Officer upgrade card from Profundity to the deployed small ship. The Officer may only be moved if the deployed small ship doesn’t already have an Officer equipped.
If these cards are moved, you physically move the cards from the Profundity ship card to the deployed small ships ship card. When either ship is destroyed, the upgrade cards cost are associated to which ship they are currently equipped too. Not what they were originally equipped too.

The Officer being moved must be able to be equipped to the small ship, cards like Bail Organa or Strategic Advisor cannot be moved. If the Officer being moved has been discarded, it is moved and placed on the small ship still discarded.

If Profundity is discarded by a card ability such as Darth Vader (Boarding Team) then any ship currently set aside and not placed is considered destroyed.

When the small ship is deployed, it can be placed on an obstacle or near a Proximity mine and not take damage, as deployment is not a movement. Once it conducts movement, if it overlaps an obstacle or ends movement near a mine then it would take damage like any other movement.

When the small ship is deployed, it can be placed overlapping squadrons. The opponent then places those squadrons as if they had been overlapped.

The deployed small ship CANNOT start at speed 0 (unless being affected by an G7-X Grav Well Projector).

A small ship set aside cannot cannot trigger any upgrade cards effects unless the ship is deployed in the play area. Meaning some upgrade cards or objectives may miss their timing window.
For example, Bail Organa, Opening Salvo, etc.
